Dear rickyticky, has your issue been resolved? We're facing an identical issue (described here) with a different Supermicro board and 6285/6985.

We've installed a few TBS6985 and a TBS6285 on Supermicro X9SRI-F boards. The cards are not detected at all - no sign of them with lspci. Servers have the latest BIOS v3.0a. We tried changing the PCI-eX GEN3 setting to GEN1, disabling the Intel vt-d setting and modifying the I2C jumpers, as well as ...
