D id you changed your hdmi signal's resolution or not when you reconnect it to the encoder after removed? Do you need reconnect the hdmi signal many times one day? How much time between you break the connect to reconnect? Thank s.

When the hdmi signal changed it's resolution or other, the box need restart it's input device, and encode device to adapt the new parameters, it need some times.

Yes, there are no "auto " in framrate, you need set it manully, see status->video parameters, to find thei nput fps and set it into encode framrate.

Yes, it is a real system time, only a video overlay, not in stream.
The timestamp in the stream is an other time, not the same like this system time.
